Course Content

- Introduction of web-based and local databases
- Use of NCBI and Ensembl
- Sequence alignment, FASTA, BLAST
- In silico PCR and cloning
- Introduction to Vector NTI
- Molecular phylogeny
- Micro-array, RNAseq and scRNAseq analysis and downstream interpretation
- Protein motifs

The practicals (WPO) of the course are compulsory: absence will only be accepted if a medical certificate can be presented and the student contacts the lecturer the day of absence. If no medical certificate is provided for one of the two tests or no certificate is provided for more than 3 WPOs, the student can be excluded from the final exam.

Additional info

The powerpoint presentations of the theoretical and the practical part of the course will be made available on Canvas after each class. Movies illustrating the practical examples used during the practical courses will be shared on CANVAS after each WPO.

Molecular Biology of the Cell of Alberts et al. can be used to study the basic principles of molecular biology.

ECMB course can be used to study techniques that are discussed during this course.

Learning Outcomes

General competencies

The objective of the Bioinformatics course is to familiarize the students with computer applications that are used to analyse biological data, e.g. nucleic acid and protein sequences as well as large gene sets. Nowadays, the output of biological data is extremely high and complex :  analysis without an appropriate software program is almost impossible. We use Personal computers with a Windows OS.

At the end of this course, students should be able to :
• Use NCBI and Ensembl browsers
• Search, save and manipulate nucleic acid and protein sequences.
• Have basic knowledge of in silico annotation and cloning of nucleic acid sequences
• Have basic knowledge of working with big data sets and be able to interpret them correctly
• Use different bio-informatic computer programs presented during this course

Students have to master the content of the course at level 2 : they should have a thorough command of the theoretical knowledge on the subject and they should have basic skills.

Grading

The final grade is composed based on the following categories:
Written Exam determines 20% of the final mark.
Practical Exam determines 60% of the final mark.
PRAC Practical Assignment determines 20% of the final mark.

Within the Written Exam category, the following assignments need to be completed:

  • Examen schriftelijk theorie with a relative weight of 100 which comprises 20% of the final mark.

    Note: Het examen is schriftelijk en bestaat uit korte invulvragen over de theoretische lessen, gevolgd door enkele practische oefeningen aan de PC. Het geheel van deze vragen en oefeningen telt voor 70% mee in de eindquotering.

Within the Practical Exam category, the following assignments need to be completed:

  • Examen schriftelijk oefeningen with a relative weight of 100 which comprises 60% of the final mark.

    Note: Het examen is schriftelijk en bestaat uit korte invulvragen over de theoretische lessen, gevolgd door enkele practische oefeningen aan de PC. Het geheel van deze vragen en oefeningen telt voor 70% mee in de eindquotering.

Within the PRAC Practical Assignment category, the following assignments need to be completed:

  • testen praktische oefeningen with a relative weight of 50 which comprises 10% of the final mark.

    Note: Er worden testen afgenomen tijdens de "Practische Oefeningen". Het gemiddelde van deze quotaties telt voor 30% mee in de eindquotering.
  • Test 2 with a relative weight of 50 which comprises 10% of the final mark.

Additional info regarding evaluation

During the semester, two practical tests will have to be carried out by the student. These tests will be evaluated and the mean of the practical tests counts for 20% of the endresult.
The final exam is written. It consists of short questions on the theory, followed by practical exercises at the PC. The combined result of this two-part examination counts for 80% of the endresult.
